There may be something in common, between this issue:
Shields defaulting to DOWN aka Shields defaulting to OFF
. . . and issue (generic title):
Cannot remove cookies from the list of Sites that can always use cookies (clicking on the Trash can has no effect)
. . .
IF you have set the site-specific Shields (Lion) icon setting to Shields DOWN
AND THEN IF
At least one of:
- You (probably using New Windows instead of New Private Windows)
- An Extension (somehow)
- A website (somehow)
does one of the following, or a combination of the following:
At brave://settings/cookies
a) Flips the toggle switch(es) for:
- Allow all cookies
- Block third-party cookies
- Block all cookies . . .
- Clear cookies and site data when you close all windows
b) Adds a cookie source to, or removes a cookie source from, one of the lists:
- Sites that can always use cookies
- Sites that clear cookies when you close them
- Sites that can never use cookies

THEREAFTER a default to Shields DOWN may remain in effect, or a change of one of the Cookies settings, will cause a default to Shields DOWN . . . for all, or almost all, visited websites.

And because, @CerealLover suggested toggle switch testing, while visiting a website:
a) In one window or tab:
- toggle the switch for site-specific Shields UP / Shields DOWN
b) In another window or tab that is open to brave://settings/cookies
, monitor the lists:
- Sites that can always use cookies
- Sites that clear cookies when you close them
- Sites that can never use cookies
to see if a cookie source is added / removed.
