Looks to me like your browser and/or computer has been compromised.
You’re on Fedora 35 where you’re seeing this? How did you install Brave, was it directly from the Brave repo?
Do you have any browser extensions installed/enabled? If so, does it still happen with them all disabled?
You might want to install something like ClamAV and see if it find any malware.

It pop behind the main Brave windows whenever I start Brave

The standard ones. I removed everything else
How do I start Brave in Safe Mode?
Removing Brave and reinstalling did not help.
Oh you know what worked! Instead of first exiting the main window, then exiting the popup, I exited the popup first, then the main window second. All better now.
