Current instructions to set site-specific permissions are not accurate:

  1. Open Brave
  2. Click on menu in upper right and select Settings
  3. Click on Pirvacy and Security and scroll to Sit & Shields Settings
  4. Scroll down to Pop-ups and Redirects
  5. Add sites you want to allow pop-ups in

I think it would help to post a link to the instructions you are referencing. Is it a Brave Help Center article that is not accurate? Many of the articles there do need updating. If you are looking for a specific permission, this article may help: How do I change site permissions?
