As I download a pdf document, they get saved as a Brave HTML link, and all my pdf documents in my PC have been converted to Brave HTML links

Assuming you view a pdf externally first thing to do is associate the pdf extension with your viewer. Right click any pdf > Open with > choose your app and tick the box to make it persistent.

If I do that, I get redirected to Brave.
Did the pdf icons change and which app is installed? Try uninstall and reinstall your pdf app.
After a while following your first advice I could help the problem. Thanks.
