Is is possible to configure Brave to delete cookies at exit, but make an exception for a few favored cookies?
I already in effect do this by not deleting cookies at exit and letting CCleaner delete cookies (with exceptions).
But if there’s a way to do that natively, I would prefer that.

At this time there is not a way to do this. I opened an issue to add this feature in future builds which you can see here:
